CE booting time hang problem

I have an SBC from ICOP technologies, and I am using WinCE5.0 for it. Everything running fine, except for one strange issue. The SBC is working normally, but when the input voltage drops below thw working voltage for the SBC, the SBC hangs, which is expected. But, later on when proper voltage is restored, the SBC's BIOS starts up, and we even hear the system beep, but Windows CE hangs in between during boot. No matter how we reset the SBC, through the watchdog or via the reset button, WinCE does not boot and our application does not run. We cannot access our SBC over the LAN even. We then have to switch off the input power supply, and then power it up again, in which case the SBC boots normally and WinCE is booted properly, and our application also gets started. The strange problem is that we do not understand why CE hangs while booting up, and why it does not work after resetting the SBC. What do you guys suspect? Is it some kind of hardware problem, or is it with CE? I looked up the diagnostic output from CE on COM1, and in the case in which CE hangs, it stops after a certain point, with no error message or anything!
